Nutshell Molecular Modelling
"MacMolecule and PCMolecule Molecular visualizations for students of chemistry, biology, biochemistry, cell and molecular biology, and organic chemistry. Remarkable for ease of use, speed of display, quality of visualizations, and student-centered interface design. Features include recording of quicktime movies, easy and fast exploration of very large molecules, transparent one-click scripting, the ability to save a view of a molecule (for example) as a GIF for direct inclusion into web pages. See our features page for a more complete listing." source,

Very fast rendering speed and file opening. Low memory requirements. Runs on MacOS back to 7.1 and Windows back to 3.11 (with Win32s). Direct reading of all MacMolecule files. Direct reading of PDB files. Very easy and automatic Quicktime movie recording of molecule manipulations, with pause. Color printing. Various file export formats: GIF file export for direct inclusion into web pages. PICT file export (MacOS only). BMP file export (Windows only) (for PhotoShop enhancement). Copy molecule to system clipboard as PICT or BMP color bitmaps.

Ultra configurable selection language to find parts of large molecules: Regular expression language to select atoms by their associated comments. Very fast selection of atoms by number. Extensive repertoire of combinatorial operators including union, intersection, XOR, and 2-way subtraction. Selection inversion. Ability to easily save expressions by name AND include them in any molecule file. An extensive list of molecule modification commands: Hide atoms with eraser tool or hide the current selection. Color the current selection. Set the molecule's light source direction. Background color. Stick color. Measurement line color. Popular viewing modes: Wire frame with smooth antialiased lines Ball and Stick Space filling Ribbon Wire Ribbon Filled Zooming from menu item. Stereo viewing which is completely interractive. Auto rotation with control over degrees, speed, and number of iterations. Scriptable views: Script views automatically by modifying the molecule and saving the modifications to a view. Annotated text: Any view may be annotated with up to 32000 characters of didactic text. Molecule windows contain: (as sampled in our manual) A list box for all views. Click on the name of any view of a molecule to show it instantly. A text box containing a view's didactic text. A toolbar for modifying the molecule and measurements: Measure distance Measure angle Measure dihedral angle A status area for viewing any atom's comments. Please see our manual for more detail.
More aboutMac/PCMolecule. This program creates rendered bit map images, gifs, and movie files of molecules, many thousands of molecules, in PDB format from databases all over the world. You can also get/make scripted molecules in .mcm format. This doesn't mean computer programming scripting. It just means you can select out a good view setting and give it a name and add comments so that when the view is selected explanatory text is associated with it and can be read simultaneously. The viewing window is split into three parts. One part has the molecule, one part has the names of the various views and one part has explanatory text about the selected view. We have an aversion to plug-ins. Mac/PC molecule has no plug-ins per se. It is an application. It can be used for viewing molecules and preparing the images and animations for web presentation or for lecture presentation. It can also be used with overhead projectors to view and to manipulate molecules for a live lecture presentation using the application itself with a laptop.
The files in PC/MacMolecule2 text format will open automatically if you have configured your web browser to use PCMolecule2 or MacMolecule2 as a helper application (The web browser helper application information is as follows: Description: chemical/x-macmolecule; Mime type: chemical/x-macmolecule; Suffix: mcm; File type: Text).

Other sources of molecule files. This page at the Molecular Ventures website contains links to many databases of Protein Data Bank (PDB) files. PDB files have has become accepted as a standard format for large molecule files. Files available in the PDB file format number in the tens of thousands, and Mac/PCMolecule can open every one of them.
PDB File Information:
Many Protein Data Bank, PDB, files contain very large molecules, some of these molecule files contain over 10,000 atoms! MacMolecule and PCMolecule can read and display the molecules defined in PDB files extremely quickly for many files two times faster than any other programs available. Here are a few of the most popular sources of PDB files on the web.

Mac/PC Molecule costs about $50. So, if molecular images and animation without plug-ins are what you want to make this is for you. Excellent quality and has zero learning curve, which is to say, it is simple, quick and convenient.
